Allele: A version of a gene that occurs in the same place on a chromosome (locus). The analysis assumes all cells are diploid, meaning two alleles are present at a given locus in a given cell. Genome editing may result in an edit in one (mono-allelic) or both (bi-allelic) alleles.
Edit: A change to the genome caused by a genome editor. Here, an edit refers to a general change, whereas a variant refers to the specific genotype of that change. In the Knockout Report, edits always refer to indels.
Genotype: the type of variant present at a given locus (location) in the genome.
Heterozygous: A particular variant present on one allele.
Homozygous: A particular variant present on two alleles.
Indel: A type of edit characterized by the insertion or deletion of nucleotides.
Monoallelic edit: An edit present on one allele.
Biallelic edit: An edit present on two alleles.
On-target: A location in the genome that is purposefully targeted for genome editing.
Off-target: A location in the genome that is an unintended target for genome editing.
Variant:The genotype of the allele. It may be wildtype (WT) or modified. A variant is described in the format of chromosome:position:reference bases/alternative bases.
Zygosity: The DNA sequence similarity across a homologous pair of chromosomes (one maternal and one paternal). In this report, their zygosity is reported at the level of edits (bi-allelic versus mono-allelic) and at the level of variants (homozygous versus heterozygous).
These filters are incorporated in order to reduce false positive calls and ensure that the variants (and in turn edits) reported by the pipeline are high-quality variants with adequate genotyping and sequencing information. These filters work on individual cells. The filtering criteria are applied to the individual cells, and the genotype for the cells is removed based on the given value.
Minimum genotyping quality: Any alleles that have a genotyping quality (GQ) (calculated by GATK) below 30 are removed.
Minimum alternate allele frequency: Any alleles that have an alternate allele frequency below 10% are removed.
Minimum read depth: Any amplicon in a cell that has less than 10 read depth is removed. Read depth is inferred using the Coverage (DP) field as calculated by GATK HaplotypeCaller.
A summary of amplicon performance. An amplicon is a targeted region of DNA that is amplified prior to sequencing (i.e., each pair of Forward & Reverse primers in a panel is for an amplicon).
Amplicon name: The name of the amplicon specified in the .amplicons file.
Mean normalized counts: The mean read percentages for that amplicon in all cells.
Mean reads: The mean reads taken by an amplicon across all cells
Low performer: A true/false indication of whether an amplicon is a low-performing amplicon or not. A low-performing amplicon is defined as an amplicon that has its mean reads below 0.2 * the mean reads per cell per amplicon.
A summary of editing across all targets. The columns of this table are described below:
Group: the on-target edit and any associated predicted off-target edits (e.g., for CRISPR, a group may include both on- and off-targets edited by the same guide RNA). The Group names are designated in the "Group" column in the target group file (target_groups.csv).
Category: a designation of whether the target of interest is on-target or off-target. Each target is specified as on- or off-target in the "Category" column of the target group file (target_groups.csv).
Total alleles: The total number of alleles that meet all the criteria in the "Default variant filters" section (above) for the associated group and category. Filters are applied on each target individually and the final number shows the number of total alleles summed up across all targets in the category and group combination.

Target: the on-target name specified in the Target column of the target_groups.csv file.
Variant: indicates the genotype of the allele. It may be wildtype (WT) or edited. A variant is in the format of chromosome:position:reference bases/alternative bases.
Example:
chr2:241852772:G/GGGTACCCC indicates that at position 241852772 in chromosome 2, there was an 8bp insertion, changing G to GGGTACCCC.
Modification: The type of change present in the allele. In the Knockout Report, these are specified as 0 (identical to the reference sequence) or +/- [X] bp for indels.>
Total alleles: The total number of alleles that meet all the criteria in the "Default variant filters" section (above) for the target. This number is twice the value of "Total cells" (see definition below) since the pipeline assumes all cells as diploid.

% alleles: The percentage of alleles carrying the specific variant, as calculated by: (# alleles/ total alleles) *100

The columns of this table are the same as the descriptions for the "Top on-target variants" table.
The percentage and number of alleles containing particular insertion or deletion (indel) lengths for an on-target edit. Indels of the same length are grouped together irrespective of their coordinates or sequences. For visualization purposes, the indel lengths were limited to 35 bp. The percentages were calculated as: (# indels of Xbp in length/ total edited alleles) *100). Variant length was calculated by subtracting the alternative bases from the reference bases. Negative values represent deletions and positive values represent insertions. If there are multiple on-targets in the same sample, the on-target names may be selected from the drop-down menu.
The number and percentage of cells with wildtype (WT), mono-allelic, or bi-allelic edits (assuming cells are diploid). If there are multiple on-targets in the same sample, the on-target names may be selected from the drop-down menu.

Only positions with >=1 variant found are shown. Each bar represents a frequency value at that position. If there are multiple on-targets in the same sample, the on-target names may be selected from the drop-down menu.
The 10 most frequent variants and the percentage of cells that contain the variant on both alleles (homozygous), one allele (heterozygous), and not at all (wildtype, WT). The variant name (x-axis) is in the format of "chromosome:position:reference bases/alternative bases." If there are multiple on-targets in the same sample, the on-target names may be selected from the drop-down menu.
The most frequent combinations of co-occurring on-target(s) and/or off-target(s) within each Group. The percentage values were calculated by: (the number of cells in each combination / total number of cells that meet the criteria in the "Default variant filters" section for on-target(s) and/or off-target(s)) *100. The table will display a maximum of 5 combinations per Group.
The percentage of cells containing the top edit sites for each Group (up to 5). A Group encompasses the on-target edit and any associated predicted off-target edits. The Group names are designated in the "Group" column of the target group file (target_groups.csv).
